What will happen, in other words will I destroy my SC, if you connect 2 3S LiPo Batteries in Parallel during flight? I am wanting to get longer flight times by adding more batteries together. I am aware that there will be more weight added but then again, the SC can take the extra weight.

Parallel (adapters can be purchased or made) just adds the milliamps, voltage remains the same. It's just a bigger lipo. That's called 3S2P Series adds the voltage, keeps milliamps the same.
Don't get 'em mixed up. You'll KNOW if you series them-power will be incredible for about 2 seconds before the ESC fries, if it even works.
In BOTH cases it is best to have identical batteries with identical history.

I have qty 3 3S LiPo Batteries that have all been used equally during the life of my SC. Will I fry my ESC or my motor if I hook 2 of the 3 batteries in parallel? I checked the voltage today after a 30 minute flight using all 3 batteries (separately) and the voltage was the same. I just don't want to fry my ESC or motor just to get a little bit longer flight time. And will this parallel setup give me more flight time or decrease the flight time?

1 battery > 1 'gas tank' 2 battery in parallel > 2 gas tank.
More flight time.

when you say your batteries are "3C" to you mean three cell (as in 3S batteries), or do you mean that their discharge rate is 3C?
If the discharge rates of those batteries is only 3C I wouldn't go putting them in a super cub.

IT'S OK. 1 battery > 1 'gas tank' 2 battery in parallel > 2 gas tank. More flight time. As above. One thing to take into account, 2 batteries = a heavier plane. It'll be more stable in the wind but higher stall and hence landing speeds. It's fairly common to parallel up packs in larger planes for more power and longer flight times without the expense of the larger sized packs. I fly my TSII with two 2200's if the wind is up and/or I want it to perform livelier.

How would u charge two parellel 1000s? Normal way or in the ballance taps or both! Parellel means two lipos on one batt conector! right?

you can have two lipos and one batt connector in parallel or series. In parallel, the positives from both batters are connected together, as are the negatives. This keeps the battery voltage the same and doubles the discharge-rating and the capacity (assuming the two batteries are identical. In series, you connect the positive of one battery to the negative of the other, then use the two remaining terminals (on the first and last battery in the series) to power your appliance. This only increases voltage, not capacity or discharge rate. If you wanted to leave both batteries hooked up in parallel, you could do a normal charge on them without any worries, but you would also need a parallel balancing board if you wanted to balance them as well. Otherwise, best to charge them individually.
