On my stock charger it says it charges at rate of 1.3, does limit me to only 1300mah batteries or can I charge a 1800mah or even a 2000 mah battery on the charger? It would just take larger right or will it just stop charging?

It maxes out at 1.3A rate. It will charge (appropriate connection) larger batteries, just take longer.
Like a well used 2600 might take 2x longer.

I'm guessing I can still tell if the charge is done by the solid red light like with the 1300 battery right?

Yes it should show the red light when charged .
