Being an ignorant, dumb newbie... I went to clip the XT60 connector off my lipo to put an EC3 one on, and clipped both wires at once, causing a puff of smoke for a second. If I solder my EC3 connector on there, will the battery still work or is it probably dead?

Still works! Not good, but if it was only for a second, and ...buzzz, spark and smoke, not a problem. Buzz, spark,smoke and still connected, BIG problem! Second scenario is that the battery is discharging into itself, lots of heat and resistance. Leave it plugged in to itself long enough and...bang. oops -BANG! No lipo and a raging chemical fire (scaring you yet?) Nahh, it's fine. put the EC3 on and charge as normal, and next time, cut one wire, solder one wire, and cover one wire. Then do the other. ( bet you know that already

That's a HUGE amount of current running when you short it. If it didn't melt the solder joint at the battery it's probably OK. If you get no voltage reading at the wires the joint probably melted and needs to be resoldered.

That's a good point fly makes, the heat produced could have compromised the solder joint at the battery. To make sure it's still ok, give the wires a good tug to make sure they're still connected to the battery securely.

All seems good. Soldered the EC3 connectors on, charged it, hooked it up & flew for a good while!

That mistake is right up there with forgetting to turn the throttle off during a crash. Next major one.....getting your controls reversed. You've been warned.
