Alright this may be a dumb question but I have 3 Super Cubs that have the old sytle battery and I want to put the ESC with the Lipo battery in them. Will the transmitter from the old cubs still work with the new ESC?

You don't have to get a new ESC, The stock one for the nimh batteries is exactly the same, all you have to do is next to the ACT plugs, there is a little jumper, remove that for the LVC (low voltage cutoff) and replace the Tamiya connectors with a different one that will match the Lipo ( EC3, Deans, XT60 ) and that should be it, no need to change the ESC or transmittter.

Yeah I was just going to change it all over but the ESC that is currently in it is bad so I am wanting to just change it to the one with the Lipo hookups already installed.

It's exactly the same RX/ESC, just with EC3 connectors. If you have those-great. It's kind of potluck what connector you get with batteries depending on where you buy them, if you get any at all. If you are still using Tamiya---well, quit it. They are not reliable or designed for the current lipos can provide.
